Aging zoo keeper Nishiyama Toshio acquires two young trainees: short-tempered former chef Takeshi Ishizawa and gentle vet Ichiro Hasegawa. Cyborg detective Batou is assigned to investigate a series of murders committed by gynoids—doll-like cyborgs, which all malfunctioned, killed, then self-destructed afterwards. The brains of the gynoids initialize in order to protect their manufacturer's software, but in one gynoid, which Batou himself neutralized, one file remains: a voice speaking the phrase "Help me."

When Sosuke, a young boy who lives on a clifftop overlooking the sea, rescues a stranded goldfish named Ponyo, he discovers more than he bargained for. Ponyo is a curious, energetic young creature who yearns to be human, but even as she causes chaos around the house, her father, a powerful sorcerer, schemes to return Ponyo to the sea.
