The story takes place in the year 2034, two years after the events in Ghost in the Shell: S.A.C. 2nd GIG. Female cyborg Major Motoko Kusanagi has left Public Security Section 9, an elite counter-terrorist and anti-crime unit specializing in cyber-warfare, which has expanded to a team of 20 field operatives with Togusa acting as the field lead.

Culinary journalists Shirou Yamaoka and Yuuko Kurita must prepare the menu that will represent the Touzai Newspaper on an upcoming competition against the Teito Newspaper. The theme: food that promotes longevity. For a better research, both journalists head to Okinawa, place with the highest life expectancy in Japan.

In the late 1990s, society is descending into ecological collapse and totalitarianism. Saiga Riki-Oh, a mysterious man with a six-pointed star on his fist, finds himself at the privately-owned Tokyo State Prison. Serving a term of three years due to assault, his first offense, Riki-Oh openly antagonizes The Four Emperors, four powerful prisoners that control the prison and keep the rest of the inmates in line...

On a warm summer day, a boy heard the sound of bells ringing, as if in celebration, in the mountain near his home. Several years later in that same mountain, the mushishi Ginko stumbles upon a young girl in a mountain with branches and leaves growing out of her body. He later realises that she is the lord of that mountain but finds it strange that a human like her was chosen as the lord. He meets her older brother who has continued to search for her ever since she disappeared while accompanying him on a stormy day. The story is about Ginko’s peculiar journey amidst the occult to unravel the mystery behind the enigmatic girl called Kaya and the mountain that has become her home.

The story starts following an incident: a young girl jumps from the top of a building. The image provokes a certain dread, as the girl appears to have been a corpse even before she jumped. The case is dismissed, yet more and more of these suicides occur, and all from the same building. Thus began the rumour, that a ghost inhabited the rooftop of the building.

A large spaceship appears over Tokyo three years before the story starts. A one-sided war against the seemingly harmless aliens ensues, sparking controversy and pacifism. Despite this unique and tragic event, high school girls Koyama Kadode and Nakagawa Ouran behave as if nothing has changed. They live their days like they always have. The focus of this story is not the alien invasion, but human nature, dialogue, growing up, and life.
